Bueno si usas FAT32 no deberia haber problemas, tal vez los problemas radiquen en otra cosa y no en permisos, y si usas NTFS, no se por que siempre el Document Root de apache tiene permisos de solo lectura o de sistema aunque los cambias vuelves a dar propiedades y sigue igual tal vez esto ayude, es de una guia de como instalar apache de manera segura, pero menciona lo de permisos y asi le darias permisos de lectura escritura solo al usuario apache.
